He didn't want to take part, so they used footage from an episode that was never aired. On top of which, Hartnell had passed away by that point, so the First Doctor was recast. In the easter egg commentary on the 25th anniversary edition, David Tennant declares that the actual title of the story is "Three And A Half Doctors and Some Bloke In A Wig." There's a whole load of bad in there, don't get me wrong. The acting is subpar, the War Machines themselves look awful, and it appears to be based around WOTAN conquering one small section of Tottenham Court Road, but it's also a lot of fun. Hartnell's on top form, you get a VERY Tennant-like 'standing in the path of destruction' shot and even the surreality of the Doctor being referred to as 'Doctor Who' repeatedly.
