So this is how it went down.

Sometime in 2012 or 2013, there was a meeting at Lucasfilm where the final arc of The Clone Wars was ironed out. This was during the airing of Season 4 or 5, and the show was planned to continue on into Season 6, possibly 7. Later, when it was decided that the show would "wind down" after Season 5, Season 6 was already well into production. The remaining 13 episodes that will now be on Netflix are those episodes of Season 6 that were already far enough into production to finish up and release. They do not represent the intended finale of The Clone Wars, though it has been said that they do have a finale of sorts.

The comic storyline that's coming up isn't the intended finale either; it's just something meant to tie up several of the loose ends from the show.

So the actual finale will never come out, as far as we know, but we do have 13 more episodes and a comic arc to help somewhat.
